<P>PROBLEM TO BE SOLVED: To provide a fuel cell system and its operation method, wherein water-draining from a water tank is appropriately carried out in a constitution having a valve to shut-off communication between the atmosphere and the water tank to store the water removed from an off-gas exhausted from an anode of the fuel cell. <P>SOLUTION: The fuel cell system includes the fuel cell 12, a fluid passage that includes an off-gas passage 39 in which the off-gas exhausted from the anode of the fuel cell 12 flows and which is communicated with the atmosphere, a first water tank 15 that is communicated with the off-gas passage 39 and stores the water removed from the off-gas, a drain passage 31 to drain the water in the first water tank 15, a drain valve 32 installed in the drain passage 31, a gas passage valve 18 that is installed in the fluid passage to make the fluid passage be communicated with the atmosphere at opening time and to shut-off the gas passage from the atmosphere at a closing time, and a controller 10.
