PROBLEM TO BE SOLVED: To provide a method capable of improving identification accuracy of difference in base sequences in a genotype identifying method to use a PCR-PHFA process, and to provide a kit suitable for the method. SOLUTION: The method for identifying the genotype in genetic variation includes: a nucleic acid amplification step of amplifying a region containing a mutated part in a gene in a specimen by a nucleic acid amplification reaction to prepare a double-stranded nucleic acid of the specimen; and an identification step of carrying out competitive strand recombination reaction by mixing the specimen double-stranded nucleic acid with a standard double-stranded nucleic acid labeled with a labeling substance and having the mutated part with a specific genotype, and of measuring the extent of the strand recombination between the standard double-stranded nucleic acid and the specimen double-stranded nucleic acid to determine the identity of the standard double-stranded nucleic acid and the specimen double-stranded nucleic acid; wherein a base of at least one mutated part of the standard double-stranded nucleic acid is a nucleotide analog.
