PROBLEM TO BE SOLVED: To provide a membrane filtration system which can clean both of a pump supplying water to be treated to a membrane module and the membrane module efficiently at low costs, and a method of cleaning the same. SOLUTION: The membrane filtration system comprises the membrane module divided into a primary side area and a secondary side area by an ultrafiltration membrane or a microfiltration membrane arranged inside, a raw water storage part storing raw water, a raw water pump supplying the raw water of the raw water storage part to the primary side area, a raw water pump line connecting the raw water storage part and the raw water pump, a raw water supply line connecting the raw water pump and the primary side area, a circulating line connecting the primary side area and the raw water pump line, a wastewater line branching from the circulating line and connected to a wastewater discharge part, a filtrate water line in which filtrate water obtained by filtering the raw water supplied to the primary side area by the microfiltration membrane or the ultrafilter membrane flows out of the secondary side area, and a cleaning chemical supply means for supplying cleaning chemicals to the secondary side area.
