PROBLEM TO BE SOLVED: To provide a medium processing system which prevents degradation of the throughput of a medium manufacturing due to the cleaning of a print head, and to provide a method of controlling the system. SOLUTION: A host computer 100 executes step S13 for determining whether the print head of a printer 11 has to be cleaned and step S14 for transmitting a cleaning execution instruction to a publisher 1 before a conveyance instruction when determining the necessity of the cleaning of the print head before transmitting to the publisher 1 the conveyance instruction for conveying a medium to the printer 11.
