[Issue] The aim of the invention is to improve the accuracy of estimating the amount of residual water in a fuel cell system running in intermittent operating mode, and to accurately suppress decreases in the cell voltage caused by accumulations of water produced by intermittent operation. [Resolution Means] The fuel cell system is provided with a fuel cell containing a cell stack; an estimation unit for estimating the distribution of residual water in a reactant gas flow channel and the distribution of the water contained in an electrolyte membrane within the cell plane of each cell, by taking account of the movement of water between the anode and cathode through the electrolyte membrane; and an operation control unit for modifying the content of the intermittent operation when the amount of residual water in the reactant gas flow channel estimated by the estimation unit exceeds a prescribed threshold.
