PURPOSE: A method and a system for managing a virtual account per check cards connected with a payment account and a recording medium therefor are provided to designate a mother account of a virtual account as a payment account, thereby efficiently managing and operating each payment unit through the mother account. CONSTITUTION: A server transmits a payment unit connecting application electronic document to an electronic document server if an electronic document repository includes a predetermined electronic document server(655) and an electronic document D/B(675). The transmitted electronic document is saved in the electronic document D/B. If the electronic document repository is in a DBMS inside a payment unit connecting system, the server saves the electronic document in an electronic document D/B corresponding to the electronic document repository of the DBMS.
