PURPOSE: An apparatus for processing the interrupt of an upper message by an adaptive retransmission command during a random access procedure in a mobile communication system and a method thereof are provided not to decide wireless resource information for transmission of an upper message received in a random access procedure as a message for informing the pass of a conflict resolution, thereby successfully performing an random access procedure. CONSTITUTION: A scheduler receives a first wireless resource through a first control channel to transmit first data. In the scheduler, a random access procedure is triggered when data transmission procedure of the first data is generated. The scheduler receives a second wireless resource through a second control channel and transmits second data. If receiving an adaptive retransmission command about the first data retransmission when the second data retransmission procedure is generated, an HARQ(Hybrid Automatic Repeat reQuest) control unit(604) disregards the adaptive retransmission command and retransmits the second data.
