<P>PROBLEM TO BE SOLVED: To provide a method for detecting the interaction between DNA and a DNA-binding protein by measuring a change in the rate of the Brownian motion of fluorescently labeled DNA, by which a reliable measurement result can be obtained which is not affected by a residue of fluorescently labeled single-stranded DNA or a substance which emits autofluorescence in a sample. Ž<P>SOLUTION: The method for detecting the interaction between the DNA and the DNA-binding protein, comprises the steps of: mixing a double-stranded DNA labeled with at least two types of fluorescent dyes causing fluorescence resonance energy transfer with a test sample; exciting the sample solution for measurement using an excitation light with an absorption wavelength of a fluorescence resonance energy transfer donor dye; measuring the fluorescence intensity of a sample solution for measurement by measuring the light with an emission wavelength of a fluorescence resonance energy transfer acceptor dye; and determining whether or not the rate of the motion of the double-stranded DNA in the test solution for measurement is decreased compared with the case where DNA with the same length as that of the double-stranded DNA moves alone based on a change in the fluorescence intensity over time.
