The invention manages the timing of a protocol stack in a tunneling interconnect. A communication in a protocol stack coupled to the tunneling interconnect is received and a determination is made as to whether the communication type is subject to altered timing to accommodate a delay associated with the tunneling interconnect. If so, the timing of at least one stack logic is adjusted to accommodate the delay and the communication is handled using the adjusted timing. The method may be used for a Peripheral Component Interconnect Express (PCIe) protocol stack.
