A system and a method for controlling a power trunk are provided to precisely sense full-opening and half-opening of a trunk door using two door switches that serve as trunk switches, so as to achieve timely control of a striker motor and a hinge motor. A system for controlling a power trunk comprises first and second trunk switches(122a,122b), a hinge motor(230), a striker motor(220), and a power trunk module(210). The first and second switches are turned on by sensing full-opening and half-opening of a trunk door that is hinged to a trunk body for rotation. The hinge motor half-closes the door to the trunk body by rotating a hinge. The striker motor is installed to the trunk body interlocking with a latch(110) of the trunk door for rotating a striker that locks the trunk door, so that the half-closed trunk door can be closed fully. The power trunk module starts driving of the hinge motor when a trunk close signal is received from outside, to stop driving of the hinge motor when received an ON-signal of the first trunk switch and start driving of the striker motor, and stops driving of the striker motor when received an ON-signal of the second trunk signal.
