PROBLEM TO BE SOLVED: To provide a method for quickly detecting variations in a target nucleic acid. SOLUTION: The method uses (a) a query probe having a capture sequence hybridizing with a capture probe and a query sequence complementary to a base sequence adjacent to a specific site in the target nucleic acid in a manner that a nucleotide species complementary to a nucleotide species adjacent to a specific site of the target nucleic acid is present at the 3' terminal and (b) a labeled nucleotide having a query nucleotide complementing a nucleotide species of a specific site in the target nucleic acid and having a labeled element to each mutation constituting base relating to the variation in the target nucleic acid and possibly detectable in a specific site.
