PROBLEM TO BE SOLVED: To discriminate cytosine from thymine as a pyrimidine base with the use of a scanning probe microscope. SOLUTION: Thymine is fixed on a conductive surface of a substrate, a bias voltage applied between a probe and the substrate is varied with a distance between the probe of the scanning probe microscope and thymine fixed, a tunneling current flowing between the probe and thymine is measured, to find an inflection bias voltage wherein a variation rate of the tunneling current logarithmically transformed with respect to the bias voltage varies. A part of sample nucleic acid having the pyrimidine base is fixed in an extended state, the bias voltage is similarly varied, and variation of the tunneling current flowing between the probe and the base is measured, and the pyrimidine base species is discriminated by the rate of variation before and after the inflection bias voltage based on the variation of the tunnelling current with respect to the variation of the bias voltage.
