A method and an apparatus for controlling an operation of a direct methanol fuel cell system are provided to control a fuel cell system in a real-time optimum operation state using a relationship function between a change in a system state and a fuel supply amount. A method for controlling an operation of a direct methanol fuel cell system includes the steps of: (S10) detecting an output voltage, an output current, and a temperature of a fuel cell stack; (S20) referring to the reference fuel supply amount for the output values of the fuel cell stack to obtain a first fuel supply amount corresponding to the detected output values; (S30) comparing the detected temperature with a reference temperature corresponding to the detected output values; and (S40) compensating the first fuel supply amount with the value corresponding to a difference between the reference temperature and the detected temperature. |
