A method of measuring the mycotoxin of low concentration is provided to analyze the mycotoxin of low concentration easily, precisely and quantitatively by the secondary ion mass spectrometry. A method of measuring the mycotoxin of low concentration comprises the steps of extracting mycotoxin from a target material to separate and purify it; adsorbing the separated and purified mycotoxin on a metal substrate; and analyzing the mycotoxin adsorbed on the metal substrate by using a secondary ion mass spectrometer. The mycotoxin is at least one selected from the group consisting of aflatoxin, ochratoxin, sterigmatocystin, patulin, rubratoxin, fusariumtoxin, zearalenone and deoxynivalenol.
