PROBLEM TO BE SOLVED: To acquire three-dimensional structure information by predicting a predetermined binding site important for formation of a three-dimensional structure of protein or peptide using a mass spectroscope. SOLUTION: As a pretreatment method for mass analysis, pretreatment is performed by adding a cutting agent for cutting a predetermined bond important for formation of the three-dimensional structure to a protein or peptide sample to prepare a measurement sample, and pretreatment is performed without adding the cutting agent to prepare the measurement sample. The measurement samples treated by the two methods are measured in the mass spectroscope, and resulting measurement data are comparatively analyzed, thus predicting the predetermined binding site.
