A fuel cell system and a fuel supply method thereof are provided to maintain a flow rate of generation materials constantly and to improve hydrogen conversion amount of a fuel processing device and durability of a fuel cell stack. A fuel cell system(100) comprises a fuel cell stack(110) which generates electric energy by electrochemically reacting hydrogen and oxygen; a fuel treatment device(120) which supplies the reformate gas to the fuel cell stack by reforming generation materials with reformed gas; a generation raw material supply part(130) supplying the generation materials to a fuel processing device; and a system controller(140) which works a generation material supply part by determining a control signal value delivered from the fuel processing device and changes the flow rate of the generation materials within the fuel processing device to the predetermined rate.
