A system of processing a software based on a web and a method for protecting data thereof are provided to maintain security by storing encoded information at not a published server but an additional server. A web-based software processing system(100) comprises a user terminal(10), a web server(20) and an encoded messaged storage server(30). The web server provides various web services, and the user terminal processes, as encoded security data, the data of which security is maintained among the data that a user inputs. The user terminal uses the web service.
