A system and a method for controlling an ultraviolet sterilization apparatus are provided to obtain optimized output of power of ultraviolet lamps for sterilization and to decrease power consumption of the ultraviolet lamps. An ultra violet sterilization apparatus includes one or more ultraviolet lamps(10). A control system of the ultra violet sterilization apparatus includes a flowmeter(110), a transmission meter(120), a detector(130), an intensity meter(140), a drive part(150), a lamp cleaning part(160), and a control part(170). The flowmeter detects the amount of ballast water. The transmission meter detects a transmission rate of the ballast water. The detector detects output current of a lamp stabilizer(11). The control part outputs a control signal to the drive part, and outputs an operation signal to the lamp cleaning part.
