<P>PROBLEM TO BE SOLVED: To provide the control method of a fuel cell system capable of surely conducting fuel gas replacement and removing of the residual water without increasing exhaust fuel gas concentration in the purge in the restarting of the fuel cell system. <P>SOLUTION: In the stop of the fuel cell system, an anode inlet valve V1, an anode outlet valve V2, a cathode inlet valve V3, and a cathode outlet valve V4 are closed. Then, by connecting a discharge resistance 60 and a fuel cell 10 and consuming hydrogen in an anode 12 and air in a cathode 13, the inside of the fuel cell 10 is set in negative pressure.
