A fuel evaporative gas emission control system having an over-refueling protection function is provided to form negative pressure of the fuel tank within the set time in self-diagnosis for measuring the leakage of the fuel evaporation gas. A fuel evaporative gas emission control system having an over-refueling protection function comprises a cut valve(20) which includes a ventilation hole(21) and is mounted on a fuel tank(10), a canister(30) collecting the fuel evaporation gas evaporated in the fuel tank, a valve member(50) opening and closing depending on the contact with a fuel gun, a vent line(61) connecting the ventilation hole and an input port, and a vent line(63) connecting the input port of the canister and the output port of the valve member.
