A method and an apparatus for manufacturing a membrane for a fuel cell system are provided to obtain a reinforced membrane by forming an electrolyte layer with uniform thickness repeatedly, at the upper par and the lower part of a porous substrate filled with electrolyte materials. An apparatus for manufacturing a membrane for a fuel cell system comprises an unwinder(100) supplying a tape-shaped porous substrate(20); a preheating unit(200) pre-heating the porous substrate supplied from the porous substrate unwinder to the predetermined temperature; a coating unit(300) spraying the electrolyte material slurry to the pre-heated porous substrate; a drying unit(400) which dries the porous substrate coated with the electrolyte material slurry; a transfer film unwinder(500) supplying the transfer film coated with the electrolyte film to the upper part and the lower part of the dried porous substrate; a electrolyte film compression unit(600) transferring the electrolyte film at both sides of the porous base material by compressing the transfer film at both sides of the porous base material; a transfer film rewinder(700) recovering the transfer film from which the electrolyte film is removed; and a porous substrate rewinder(800) collecting the porous substrate transferred with the electrolyte film.
