A system for managing electronic filing documents and a recording medium in which a program for realizing the method is stored are provided to enable a user server to obtain various electronic document certificates through a electronic document depository server, and offer the original electronic document and electronic document certificates after encoding them by using the structures of the SIP(Submission Information Package), DIP(Dissemination Information Package) or AIP(Archival Information Package). A user server(120) generates a certificate requesting message, stores an electronic document certificate, verifies the issued or stored electronic document certificate, and then prints the electronic document certificate on a paper after preventing the forgery/falsification of the electronic document certificate. An electronic document depository server(130), when the certificate requesting message is provided, verifies certificate requesting message and then issues an electronic document certificate.
