PROBLEM TO BE SOLVED: To provide a magnetic disk device in which a seek control system robust against external force can be constituted, in seek control of the magnetic disk device, and the control method of magnetic head. SOLUTION: The magnetic disk device is provided with a drive part moving the magnetic head for recording and reproducing information to/from the magnetic disk and a control means for controlling the drive part. The control means has an integrator and a phase lead compensator; the control means has a position error feedback control system which obtains a position command on the basis of a difference between the target position of the magnetic head and a detected position and performs feedback-control of the drive part, and a two freedom degree control system which inputs target movement distance of the magnetic head and outputs a current command to the drive part using the numerical formula model of the drive part. The control means has a first update mode in which the numerical formula model is updated, and when it is updated, while giving the output of the integrator to the drive part, the numerical formula model is updated using the output of the phase lead compensator.
