A method of controlling discharge of a super capacitor for a fuel cell super capacitor hybrid electric vehicle is provided to effectively prevent a dangerous accident from occurring by enabling the discharge of the super capacitor in a simple operation. A method of controlling discharge of a super capacitor(20) for a fuel cell super capacitor hybrid electric vehicle includes the steps of: determining parking of the vehicle or not and a speed or not by receiving a signal generated by turning on a discharge switch; cutting off power of the super capacitor by turning off a main relay of the super capacitor when a current driving mode is in a hybrid mode state; discharging the super capacitor by performing chopper control until a voltage of the super capacitor decreases to a set voltage by decreasing electric energy of the super capacitor; and performing a power-down mode of the vehicle in a super capacitor discharge mode by a super capacitor completion signal when the voltage of the super capacitor drops to the set voltage.
