An apparatus for controlling a membrane module system is provided to minimize an installing cost and an operating cost of the system by reducing elements such as a valve including pipes for driving the module system. A membrane module system(1) manufacturing treated water by removing the pollution sources including ionic components or suspended solids included in inflow water contains a main wire tube(10) through which the inflow water flown in the membrane module system passes, module units(A,B) removing the pollution sources included in the inflow water through a plurality of membranes(20) connected by each branch(25) and a plurality of valves(30) opening and closing a flow tube path of the module unit by being mounted on an inlet line or an exhaust line of the main wire tube.
