A solid state image pickup apparatus, a manufacturing method thereof and an image pickup apparatus are provided to reduce influence of mixed color elements leaked from adjacent pixels from the second pixel, thereby preventing a mixed color problem even though an infrared light filter layer which passes a visible light by absorbing or reflecting an infrared light is formed. A first pixel(11) receives and light-converts a visible light among incident lights. A second pixel(12) receives and light-converts a visible light and near infrared light among incident lights. A color filter layer(61) and an infrared light filter layer(51) absorb and reflect infrared light. The infrared light filter layer transmits a visible light. The color filter layer and the infrared light filter layer are formed from a light incident side of a light path of an incident light incident on the first pixel. An optical waveguide(38) guides an incident light toward the second pixel through an opening(52).
