A vehicle cargo searching system and control method thereof is provided to improve cargo searching time by separately operating a first and second carrier moving vehicles entering a searching system. A vehicle(10) cargo searching system and control method thereof comprises the followings: a radiation generating unit(7000) forming a radiation zone for a cargo search; a shield door(2000, 3000) blocking a search area including radiation zone with outside; a first carrier(4000) transferring the vehicles in a first opening of the shield door within the search area; and a second carrier(5000) transferring the vehicles passing through the radiation zone in a second opening of the shield door from the search area.
