Provided is a fluorescence detection system which can detect a small amount of fluorescent sample with a high sensitivity. The fluorescence detection system (10) includes: a light source (11) which emits excitation light; a probe (20) arranged to oppose to a sample unit (14); a light multiplexer (12); a detector (13); an optical fiber (15) which connects the light source (11) to the light multiplexer (12); an optical fiber (16) which connects the probe (20) to the light multiplexer (12); an optical fiber (17) which connects the detector (13) to the light multiplexer (12); an excitation filter (18) as a short-pass filter arranged on the optical fiber (15); and a detection filter (19) as a long-pass filter arranged on the optical fiber (17). The light multiplexer (12) has a multiplex/demultiplex filter (22) as a long-pass filter.
