<P>PROBLEM TO BE SOLVED: To provide an electrophoretic apparatus easy to remove air bubbles from electrophoretic channel. <P>SOLUTION: The electrophoretic apparatus is constituted so that the flow channel of an electrophoretic medium in the connection part, such that a capillary filled with the electrophoretic medium and a pump mechanism for allowing the electrophoretic medium to fill are connected is located below, on the side of the pump mechanism and, located above on the side of the capillary; and when the capillary is filled with the electrophoretic medium, the electrophoretic medium flows from below to above at the connecting part. Furthermore, the flow channel between a capillary array and a buffer liquid is, preferably, controlled by using a rotary valve, having high pressure-resistant characteristics to simplify a flow channel constitution. The dead volume of the flow channel can be made small, and the expensive electrophoretic medium can be used efficiently.
