An apparatus and a method for performing an effective automatic repeat request in a multi-hop relay system are provided to enhance a throughput by reflecting characteristics of each of hobs. A determination process is performed to determine whether a terminal enters into a handover region or not. When the terminal enters into the handover region, an E2E(End-to-End) ARQ(Automatic Repeat reQuest) message(301) is transmitted to a relay station or a terminal, an ARQ block to the terminal is transmitted to the relay station, and the ARQ block is stored in a queue. An ACK for the block is received from the relay station. When an E2E ACK(303) is received from the relay station or the terminal in order to indicate the corresponding ARQ block of the terminal, the corresponding ARQ block is scrapped in the queue.
