A method for controlling the operation of a fuel cell device is provided to improve stability and confidence and to increase total output density by the rapid response to the change of dynamic load combined to a fuel cell device. A method for controlling the operation of a fuel cell device comprises the steps of (S12) observing the output current of a fuel cell stack which generates electricity by the electrochemical reaction of fuel and an oxidizing agent; and (S16) controlling the air compression device combined to the cathode inlet of the fuel cell stack if the output current exceeds the reference current, thereby increasing the supply amount of the oxidizing agent by a certain amount so as to correspond the excessive current amount of the output current.
