An air conditioning system for rear seats of a vehicle is provided to mount a flow guide around at least one of third-line outlets of a roof duct, thereby reducing the loss of pressure and realizing smooth wind volume distribution when third-line outlets are positioned behind a front part of a pillar duct. An air conditioning system for rear seats of a vehicle includes a pillar duct(20) having a front part(21) connected to a rear part of a roof duct(10) and located at a front position more than third-line outlets(12a,12b), and flow guides(30) formed around at least one of the third-line outlets for guiding air. Right one of the flow guides is formed to the roof duct integrally by foaming and has passing grooves at both right and left sides thereof to discharge the air via the right one of the third-line outlets partially. Left one of the flow guides is in the barrier wall shape with an opened side so that air is discharged via the left one of the third-line outlets partially, wherein the remaining air moves to a left second-line outlet(11b) for smooth wind volume distribution.
