A method for quantifying mRNA is provided to reduce experimental errors caused by an amplification process and quantify the mRNA in vivo accurately, reliably and rapidly. A method for quantifying mRNA comprises the steps of: (a) subjecting a target mRNA among total mRNA to reverse transcription in the presence of a first primer and a second primer specific to a standard mRNA; and (b) applying the reverse transcript to a capillary electrophoresis-based single strand conformation polymorphism to quantify the amount of DNA complementary to the target mRNA, wherein the target mRNA is an eGPF mRNA(enhanced green fluorescent protein mRNA).
