An apparatus and a method for allocating error control in a wireless communication system are provided to allocate a differential error control method according to a type of a protocol without performing the retransmission of a UDP(User Datagram Protocol) data packet which is unnecessary to be retransmitted, thereby managing the resource of a higher physical layer and reducing an increase of traffic. A protocol classification unit(101) checks the protocol of input data and fragments the data according to the checked protocol. An indexing unit(109) maps an index indicating the checked protocol to the CID(Connection Identifier) of the fragmented data or an SFID(Service Flow Identifier). A control unit(111) determines the error control method of the fragmented data referring to the mapped index. A scheduler(113) performs scheduling for the fragmented data according to the determination of the control unit.
