A method for removing soot of an EGR cooler of a vehicle is provided to sense whether an engine RPM falls in the range of 1500 to 2000RPM, sense whether the pressure applied to an accelerator pedal falls in the range of 2 to 6bars, and judges as a soot removing condition if the result of the calculation of the cooling efficiency of the EGR cooler is lower than a reference level. A method for removing soot of an EGR cooler of a vehicle, includes a step of judging whether it is a main emission zone in an engine operation area, a step of calculating cooling efficiency of the EGR cooler if it is a main emission zone, a step of judging as an accumulation of soot in the EGR cooler, and starting a high speed/high load operation mode by turning on a lamp for indicating burning of soot, if the cooling efficiency is lower than the lowest cooling efficiency, and a step of operating the vehicle at the speed of 80km/h under the condition of 3000RPM such that the EGR cooler is heated at the temperature of 500 deg.C or higher for five minutes and soot in the EGR cooler is burnt.
