A system and a method for preventing heterogeneity fuel injection are provided to give an alarm when a different fuel is injected by controlling the operation of the first bluetooth module and controlling the door to be opened and closed through a control part according to the information of the second bluetooth module. A system for preventing heterogeneity fuel injection comprises a fuel filler port(100), a door(110), an opening and closing device(130), a first bluetooth module(120), a fuel supply gun(200), a second bluetooth module(220), and a control part. The door opens and closes the fuel filler port. The first bluetooth module is installed around the fuel filler port. The second bluetooth module is attached to one side of the fuel supply gun to form a communication channel with the first bluetooth module. The control part controls the operation of the first bluetooth module and controls the door to be opened and closed according to the information of the second bluetooth module. The control part closes the door and activates an alarm part when the fuel information contained in the information of the second bluetooth module is different from the fuel applied to the vehicle.
