An apparatus and a method for controlling a variable rack stroke system are provided to solve a problem of a related art that a driver has to select the on/off state of a VRS by using a VRS on/off switch and determine the mounting state of a chain always. An apparatus for controlling a VRS(variable rack stroke) system includes a detector(200) and a controller(220). The detector(200) detects the speed of right and left driving wheels of a vehicle to output the speed information of the driving wheels. The controller(220) receives the speed information of the left and right driving wheels output from the detector(200) and compares the speed information with the operational condition based on wheel acceleration obtained through a differential operation with respect the speed information. The detector(200) detects the speed of the right and left driving wheels through the speed sensor.
