PROBLEM TO BE SOLVED: To provide a method by which a polymorphism in a nucleic acid sequence can clearly be detected in good repeatability, and to provide a reagent therefor. SOLUTION: This method for judging a base comprises hybridizing an elongation product of at least one base judgment oligonucleotide primer (A) bound to the first ligand and containing a base site (X) to be judged with at least one detection oligonucleotide probe (D) bound to the second ligand and complementary to the elongation product, performing an elongation reaction in the presence of the elongation product of the primer (A) as a template, forming a complex (P) of the single strand nucleic acid with the elongation product of the probe (D), and detecting whether the first ligand and the second ligand coexist in the complex (P).
