PROBLEM TO BE SOLVED: To provide a method for detecting a polymorphism in a nucleic acid sequence clearly and in a good reproducibility and a reagent for the same. SOLUTION: This method for identifying the base polymorphism is provided by detecting whether a first ligand and second ligand co-exist or not in a complex (P) of an extended product of at least 1 kind of an oligonucleotide primer (A) for judging the base, bonded with the first ligand and containing a base site (X) desired to be judged, with at least 1 kind of an oligomer nucleotide probe (D) for detection, bonded with the second ligand and also complemental to the part of the extended product.
