PROBLEM TO BE SOLVED: To provide a method for capable of detecting a polymorphism in a nucleic acid sequence clearly and in a good reproducibility and a reagent for the same. SOLUTION: This method for identifying the base polymorphism is provided by detecting whether a first ligand and second ligand co-present or not in a complex (P) of an extended product of at least 1 kind of an oligonucleotide primer (A) for judging the base, bonded with the first ligand and containing a base site (X), a base site desired to be judged, with at least one kind of an oligonucleotide probe (D) for the detection, bonded with the second ligand and complemental to the part of the extended product, by using at least 1 kind of a physiologically active substance capable of bonding with the second ligand and also labeled, and a first ligand-capturing agent.
