A method for controlling a heating system of a hybrid vehicle is provided to improve a fuel efficiency of the vehicle by controlling a water pump based on an engine operation state and an engine coolant temperature. A heating system of an HEV(Hybrid Electric Vehicle) includes an HCU(Hybrid-system Control Unit), an FATC(Full Automated Temperature Controller), and an ECU(Engine Control Unit). An engine coolant circulating water pump is implemented to continuously supply an engine coolant to a heater core. The FATC collects indoor and outdoor temperature information. The ECU collects operation information of an engine. It is determined whether a heat request from a user is received(S1). It is determined whether a heating engine is to be activated based on the collected information(S2). When the heating engine is to be activated(S3), the heating water pump is driven(S4).
