PROBLEM TO BE SOLVED: To consider the interaction of a double strand nucleic acid with an intercalator to improve the detection accuracy, quantitativity, and the like of the double strand nucleic acid on a bioassay or the like at a step for designing a probe nucleic acid. SOLUTION: This method for designing the probe nucleic acid, comprising selecting a sequence used for the probe nucleic acid from a base sequence obtained as gene information, is characterized by including a process for removing a sequence region having a prescribed base sequence from the selected range on the basis of profile data related from the double strand nucleic acid with the intercalator, or a process for weighting the sequence region. Herein, the profile data is data for each base sequence, related to the fluorescence intensity of the intercalator, the interaction quantity of the double strand nucleic acid with the intercalator, and the like. The detection accuracy, quantitativity, and the like of the double strand nucleic acid on a bioassay or the like can be improved by designing the probe nucleic acid on the basis of the present invention.
