<P>PROBLEM TO BE SOLVED: To provide a system for analyzing pharmacokinetics considering the influence of the gene polymorphism of an individual and its method and to provide a system and method for making highly accurate haplotype frequency estimation and diplotype configuration estimation possible even when the number of the individuals capable of obtaining data when performing pharmacokinetic analysis is small. <P>SOLUTION: The pharmacokinetic analysis system estimates the diplotype configuration of the individual by a diplotype configuration estimation step 211, constructs a pharmacokinetic model by expressing a pharmacokinetic parameter as the function of the diplotype configuration of the individual by a pharmacokinetic model preparation step 212, and estimates the pharmacokinetic parameter by a pharmacokinetic parameter estimation step 213.
