An autonomous multi-microcontroller system and a control method thereof are provided to optimize the efficiency by controlling the operation of each MCU(microcontroller unit) core logic through software. An autonomous multi-microcontroller system includes a multi-microcontroller unit, a microcontroller-enable register(35), and at least one memory. The multi-microcontroller unit is composed of a plurality of MCU function logics(301,311,321) and a plurality of program counters(302,312,322) connected to each MCU(microcontroller unit) function logics to provide the program address to the MCU function logics. The microcontroller-enable register is connected to the multi-micro controller unit to enable or disable the MCU function logics. At least one memory is connected to the multi-microcontroller and stores the program to be desired by the multi-microcontroller unit. Each MCU function logic changes one content of the program counters.
