PROBLEM TO BE SOLVED: To provide a cell stack unit of fuel cells which can achieve much lower-profile size, and to provide a fuel cell system equipped with such a cell stack unit. SOLUTION: A cell stack unit 45 includes a cell layered product with a single cell 40 and a separator 42 laminated alternately as well as with end separators 44a and 44b laminated in piles on single cells at both ends in the direction of lamination, clamping plates 46a and 46b laminated in piles on the end separators, manifold members 48a and 48b each of which is arranged oppositely at the lateral side of the cell layered product along the direction of lamination and has a supply port and a discharge port, and a fuel supply channel and a fuel discharge channel for flowing of the fuel as well as an oxidant supply channel and an oxidant discharge channel for flowing of the oxidant, each of which is formed on the cell layered product and manifold members. Each of the fuel supply channel, fuel discharge channel, oxidant supply channel and oxidant discharge channel has a channel which is formed at a boundary portion between the end separator and clamping plate and is extended to the surface direction of the single cell as well as a channel which runs through the manifold members to communicate with either the supply port or discharge port.
