PROBLEM TO BE SOLVED: To provide a magnetic sensor controller which need not use static processing in offset calculation, and also to provide a magnetic measurement system, an offset setting method and an offset setting program. SOLUTION: The magnetic sensor controller comprises: an input means for inputting a plurality of magnetic data having two components successively output from a two-dimensional magnetic sensor; a selection means for selecting the three magnetic data satisfying a three-point selection condition predetermined from the plurality of the input magnetic data; a calculation means for calculating a center point being a point in an equal distance from three points making the three selected magnetic data a component; and a setting means for setting the component of the center point as offset of the magnetic data.
