PROBLEM TO BE SOLVED: To provide a method of operating an organic waste treatment system by which the number of internal combustion engines is suppressed to the minimum necessary even when the capacity of a compost is increased.

SOLUTION: In the method of operating the organic waste treatment system S having a plurality of composting apparatuses 10 for fermenting and composting the organic waste F in the compost 11 and a plurality of deodorization and power generation apparatus 20 for combusting an odorous gas G produced in the plurality of the composting apparatuses 10 with fuel to carry out the deodorization and power generation, the charging time of the organic waste F in each of the plurality of the composting apparatuses 10 is made different and the quantity of the odorous gas G fed from each of the plurality of the composting apparatuses 10 is controlled corresponding to the producing state of the odorous gas G in each of the plurality of the composting apparatuses 10.
