A fuel filter of a diesel engine and a fuel filtering method thereof are provided to remove a foreign substance and moisture in the fuel effectively by filtering the fuel dynamically with a density difference. A fuel filter(10) of a diesel engine includes a centrifugal separator tank(14), a fuel injecting hole(16), a fuel extracting hole(18), and a moisture extracting hole(20). The centrifugal separator tank is installed in a cylinder type chamber with a shape of a pin disk or a cylinder for a centrifugal separation of the fuel. The fuel injecting hole is formed at the center of the centrifugal separator tank across the chamber. The fuel extracting hole is formed at the top of one side of the chamber to extract the separated diesel fuel of a low density. The moisture extracting hole is formed at the bottom of the chamber to extract the separated moisture and a foreign substance of higher density than the diesel fuel.
