A fuel cell system is provided to prevent any damage of an assistant power source part and adverse effects on life-cycle and stability when operated. The fuel cell system(100) includes an electricity generating part(110) equipped with at least one fuel cell for generating electric energy via an electrochemical reaction of fuel and an oxidant; a balance of plant(BOP; 120) for supporting the drive of electricity generating part(110); an assistant power source part(130) for providing the balance of plant(120) with electric power; a switching part(140) for delaying the electrical connection of the electricity generating part(110) or the assistant power source part(130) with an external load; and a control part(150) for controlling the operation of the assistant power source part(130) and the switching part(140). In particular, the switching part(140) includes a control switch and a load switch.
