Microsatellite markers in Panax ginseng and Panax quinquefolius, and primers for amplification thereof are provided to discriminate subspecies of ginseng, preserve gene resource of native ginseng having higher medicinal efficacy than foreign ginseng, and manage quality of native ginsengs. The thirteen microsatellite markers in Panax ginseng and Panax quinquefolius are identified and have the nucleotide sequences of SEQ ID NO:1 to SEQ ID NO:13, respectively. The primers, PG22, PG29, PG186, PG281, PG287, PG409, PG668, PG770, PG946, PG1319, PG1419, PG1481 and PG1663 for amplifying the thirteen microsatellite markers in Panax ginseng and Panax quinquefolius have the nucleotide sequences of SEQ ID NOs:14 and 15, SEQ ID NOs:16 and 17, SEQ ID NOs:18 and 19, SEQ ID NOs:20 and 21, SEQ ID NOs:22 and 23, SEQ ID NOs:24 and 25, SEQ ID NOs:26 and 27, SEQ ID NOs:28 and 29, SEQ ID NOs:30 and 31, SEQ ID NOs:32 and 33, SEQ ID NOs:34 and 35, SEQ ID NOs:36 and 37 and SEQ ID NOs:38 and 39, respectively.
